The main feature of this method is its ability to perform interface calculation and account for conditions relating solution properties across phase interface using a finite difference / volume-fraction-based front-capturing hybrid technique. The approach begins by considering the computational domain as physically separated phases. A finite difference method with a Cartesian grid is employed on the whole domain while modifications are applied to correct boundary conditions at the interfaces. The volume-fraction-based front-capturing algorithm is used to capture each interface in terms of the volume fraction in each cell. The major aspect of this method is its implementation simplicity, which results in code generation that can be highly optimized. To highlight this method, an application is presented for simulation and investigation of enzyme reactions within a sessile hydrogel drop, where the Michaelis-Menten kinetics is used to model the reaction mechanism. Using modeling and molecular dynamics simulations, we have recently characterized the structure of the full-length H-ras protein in a DMPC bilayer [Gorfe AA, Hanzel-Bayer M, Abankwa D, Hancock JF and McCammon JA, J. Med. Chem., 2007]. We found that ras binding to membrane involves, in addition the anchor, a direct interaction with the membrane phosphates of positively charged residues from either the linker or the catalytic domain. These two modes of interaction differently affect both the orientation of the catalytic domain relative to the membrane plane and the structure and dynamics of the bilayer. Moreover, we observed differential localization of the backbone of the anchor when it is inserted alone versus together with the linker or the linker and the GDP/GTP bound catalytic domain. We have now computed the potential-of-mean-force for the insertion of the lipid-anchor into a DMPC bilayer. This data enabled us derive a possible mechanism for the membrane microdomain preferences of H-ras and its fragments. I will discuss these recent computational results and highlight their biological significance using experimental data generated by our collaborators. Despite significant advances in the identification of known proteins, the analysis of unknown proteins by tandem mass spectrometry (MS/MS) still remains a challenging open problem. Although Klaus Biemann recognized the potential of tandem mass spectrometry for sequencing of unknown proteins in the 1980s, low-throughput Edman degradation still remains the main method to sequence unknown proteins.

The automated interpretation of MS/MS spectra has been limited by a focus on individual spectra and has not capitalized on the information contained in spectra of overlapping peptides. Indeed, the powerful Shotgun DNA Sequencing strategies have not been extended to automated protein sequencing.  We demonstrate, for the first time, the feasibility of automated Shotgun Protein Sequencing of protein mixtures by utilizing MS/MS spectra of overlapping and possibly modified peptides generated via multiple proteases of different specificities. We validate this approach by generating highly accurate de novo reconstructions of multiple regions of various proteins in western diamondback rattlesnake venom.
